When a user is signing up to our service, we want to go and check whether the value they have added in one of our custom fields in our PRO Registration form is valid based on an api call to another website.

We want to initiate that call during the sign-up process and if the call is returned null, the user will not be able to sign-up. If yes, they can.

So you would like to introduce custom code and modify the way s2Member® Pro Forms work by default.
Please see this article which covers template customization in s2Member® Pro Forms.
Also note that PHP code can go right inside a Pro Form template file if you like.
