I was testing a WordPress issue and deactivated all my plugins to see if there was a conflict. I also have my s2members plugin set to remember the settings when deactivated. However, now the links going to files within the protected folder give up a “404 not found” error. Via FTP – I checked the folder, and everything is as it was. Nothing was moved or re-named.

I figured this out. I had an index.php inside my wordpress folder, but the index.php inside my root folder was taking entries to the site, so I renamed the index.php file inside my wordpress install as a test to something else, not realizing I neglected to rename it properly. Not sure why that only affected the paths to my member content, but it’s back to normal now.

Hello Shawn, thanks for the update! Glad you were able to solve it. :)

Yes it is the second time that has been reported, changing the index.php filename and it affecting the website. :)
